Are you attacking the sub with subs or ships? It sounds like subs but may be typo? If not, try attacking with subs since nuk bomber doesn't damage subs.

Nuclear Bomber and Submarine locked in eternal conflict
I have a game where an enemy submarine at one of my coastal cities has prevented my nuclear bomber leaving and are in conflict although neither side gets damaged. I have tried to sink the submarine but my bomber ends up destroying the submarine, I have lost quite a few ships like this. Any chance anyone can release it and fix the issue please?
