I suggest you submit a bug report with a screenshot of it.
It is happening in my games as well, and currently we haven't heard from the devs about it.
We are treating it as a bug right now, so go ahead and submit a ticket.

Uboat can not attack tanks on water
When i attack with a sub an unit that is embarked on a ship, so the fight is on the water, i receive that popup that say that my sub can not harm the target ... so...?
