How exactly does the fortress work? As there is some vagueness as to the combat system in this game, I wanted to find out if the percentage shown of defense reduces the damage done by the shown amount, or if a defensive stat on the garrison is increased by that much

the defense percentage shows the increase of the defense of that particular unit reducing the damage they take as long as they stay in the fortress.

your units benefit from the fortress defense but only if they stay so to summarize, it decrease the damage taken and increase the defense of the unit but the increase is a buff and not the unit itself
