Tthere is two sets of stats, one v's humans other v's AI.
So the answer is yes stats are effected.

Inactive Players
In the event that you or another player goes inactive, and someone invades them, does it affect their stats (provinces lost/gained and troops killed/lost)?

Yes to put it another way:
While you are active on the map, your stats will reflect any units or provinces you lose, and buildings constructed, etc.
Once you have been declared inactive, your stats will not be affected by provinces or units lost.
