I'm playing as Cuba in an all countries, all in match, and I'm sending troops overseas to try and get oil. These are transport ships, with no escorts, nothing. And yet, every time, they get gunned down by random nations, but it always says that I started this! Why are Transport ships attacking other ships? What the hell is going on?

With the fire at will update your units will attack any other units they encounter on land or sea, unless you have given that country Right of Way.
It is customary for the moving unit to be declared at fault in such instances, and is credited with attacking.

I'm as baffled as Jester at the update ... Fire at will should only be used on enemy ... CoW should introduce a blockade command to fire both at enemy and neutral countries ...

Well, that certainly throws a wrench in things. I liked the past, when you could just float on by, not disturbing anybody.

They would probably have enough diplomatic relations to have what would be equivalent to "right of way" though.

Personally, I would be reluctant to give right of way to any non-ally or neutral country ... This update is insane because it will put you at war with any nation that you happen to pass by in the open seas ...

Terrible update that obviously doesnt understand how naval traffic works.

It happened again in my newest game at 39 Historical Map! Two neutral ships passing by each other results in shooting match! CoW's last update changed fire at will default from 'firing at enemy ships' to 'firing at both enemy and neutral ships', thus resulting in an undeclared war when two neutral ships pass each other. They should create a new blockade command to replace faulty new feature.
