Yes it helps if the friendly territory has a naval base (as the buildings description says) sayd naval base needs to be turned on to get this bonus.

dis/embarking times:

owned/row/mapshare:

lvl 3 navalbase = 1h30m,

lvl 2 navalbase=2h5m59s,

lvl 1 navalbase=2h42m,

no navalbase=3h,

peace/enemy(navalbase have no effect) =4h30.

(depending on map speed).
