Can i ask what happens or what is the difference if you run out of Oil or run out of food what will happen to your Economy, Troops and Morale

Resource shortages have no effect on your units at all.
Without food your barracks will shut down.
Without oil your naval bases will shut down. This will of course eliminate the production bonus that naval bases give.
The direct impact is on your province morale. You will see a variable amount of negative influence on morale depending on the severity of the shortage. This drag on your morale will reduce economic output of all provinces. There are of course measures you can take to offset the negative morale influence.

The effect on morale varies by province as well.

so if your core country has been taken over and you fled to another country of your friend, can you gain resources from them when you have shared map status, or do you have to conquer a country to get there resources?

To produce resources, you must own the province.

An ally can also trade you resources through the diplomacy menu.
