They probably are not at the exact same spot. When they are at the same place they stack. This can be said of convoys you add as well to the boats.

ship stacking after built
I have tried to stack or combined ships unit after being built at different cities and this does not seem to work like stacking ground forces.
is there some way of doing this? or is there a limit of what can be stacked?

Right click and HOLD. Draw a shape around them. Click move, and click an ocean spot. If you get any infantry, tanks, planes, etc in there, click "split" and take out the undesirables, so to speak, before telling them to move. Ground troops in water convoys can join ships this way, as well. I have found that aircraft water convoys will not stack with ships, sadly; nor will rockets at sea. Also, rockets and airplanes at sea do not join up.
