I have been playing a call of war game on the America map and 2 states New Mexico and west Mexico have been invading me. War with 2 countries was the last thing I wanted after a fierce battle against Washington. Does taking the capitals of New Mexico or West Mexico knock them out of the game?

No, they are in the game until they lose their last province. Taking their capital is a pretty big blow, though: you get half their cash and all of their provinces instantly lose morale, slowing down their resource generation and production speed. It's still worth going for if you think you can get it.
