Why were germany and japan taken out of the supremacy map? i love those countrys and like to play as them

Germany and Japan were likely made AI because they were the "bad guys" in WW2, so they want to make them available to take (if you can).
I also notice that many of the other Base areas across the map were areas of pro-Nazi sentiment during WW2 (for example Portugal).

Even the United States had more pro-nazi sentiment during WW2 (at least for the two years until late 1941) and for that matter, many other nations did. I think that does not matter?

What do you mean? The US already has many Fascist parts in that map. Heβs talking about how Portugal was under the rule of Salazar at the time, who was know to have ties to Hitler, Mussolini and Franco. Basically a somewhat (but a but more tame) Fascist government that remained neutral in WW2 along with Spain.
