Subs do let people know what country they belong to. If engaged they will become visible, or if scouted by naval bombers or intelligence.
To my knowledge there are no records of "nationless subs" which don't show who the subs belong to.
So what about subs not letting on what country they are from? Maybe not across the board, but a game mode/option you could turn on or off when starting the round.
Or maybe not displaying country unless a naval plane patrolled/engaged or destroyer within bombardment range to identify the country...

Yeah, they commonly had flags, probably so they wouldn't get bombed by friendlies.
If you want to prove us wrong, go sub hunting in the Southern Hemisphere for late WWII-era submarines. There should be about 80-90 down there.
